You're not being punished for raising your crafting level, you're being given the advantage of being able to base your harvesting skill off your higher crafting level, instead of having it fixed to your adventure level.
Yes, you will get "nothing found" message until your harvesting skill is equal to your cap (in your case, 350/350). And yes, you do not get the "nothing found" message once your skill catches up to your cap.
