It sounds like you are trying to determine the DPS efficiency, and not the average total damage, of your spells. If so, it depends for what purpose you are calculating the DPS efficiency for.
If you are trying to determine the DPS efficiency of your spells for the purposes of determining a casting priority, I personally believe that comparing the DPS efficiency of your spells determined from the spell descriptions is the best method. That is, use the method you summarized above to determine the DPS efficiency for each spell and then order the spells from highest to lowest DPS efficiency. For spells that can affect more than one target, I calculate the DPS efficiency for a single target and then multiply that DPS efficiency by the number of expected targets. To get an idea of how the DPS efficiency of your spells changes relative to one another when there is more than one expected target, determine the DPS efficiency for your spells for one expected target, then for two, three and four expected targets. Note that only the DPS efficiency of your encounter or PBAoE spells should change between these scenarios. These scenarios will help you understand how your casting order should change based on the number of estimated targets.
Please bear in mind that there are a number of factors to be considered when comparing the DPS efficiency of spells. As indicated by Daray in his post here:

For the purposes of calculating these numbers, I have taken the passive cast time values of all of my spells (i.e. includes spellshaping, spell enhancements, and gear with permanent spell haste). There is no need to try to factor in external buffs, or temporary buffs, since this would have a negligible effect on the comparative value of our (non-capped) spells. They also assume that any spells with a duration component run their full course.
This last point of Daray's is, I believe, particularly important. If you believe that a target will die in five seconds, you may want to reconsider casting your longer duration DoTs in favor of direct damage spells.
One last thing to consider: often, Glacialshield does not proc three times during its duration. This will happen more or less depending on the encounter, the tank's gear and buffs, the raid setup, etc. I know that ProfitUI will indicate the number of procs remaining on Glacialshield, but am unsure as to whether the default UI does. If you notice that Glacialshield is proc'ing less than two or three times during its duration, you may want to readjust your casting order based on the lower expectation of the DPS efficiency of this spell.
